Is there any way that i can use applescript or some other tool to do an export using one of the pre-defined html templates that i have created?

You found the pedias in a transition, they used to have Automator actions prior to 4.x, Automator has improved a lot in Leopard so the actions are being redone. We like to construct them around AppleScript this time so that the Pedias might have both formats for automating them. There is no time frame as I am still trying to understand AppleScript integration, but look for this feature around a 4.3 version.

I'd like to every week export my movies, then use Transmit to synchronize my local and remote folders.

Have been so busy with the iPhone Pocketpedia development that I have yet to look into AppleScript. If it turns out to be too complicated I will try to port the old 3.x Automator actions to the new version.
